Missioning in not too shiny ships

Is it worth it to run missions? What happens if youre all blinged out and you get jumped by thugs? I'm thinking of running missions here and there to kill time but don't want to go in with too big a loadout to mitigate loss. Does the UNI have any suggested load outs for missioning?
